Aiming at the performance evaluation of complex systems, a two-stage DEA evaluation method is proposed for resource sharing and subsystem interaction. On the basis of measuring the overall efficiency of the system, the Stackelberg game idea is used to construct the model to obtain the unique subsystem efficiency. Finally, the method is applied to empirically analyze the performance of the research system for 40 “First-Class” universities in China. And the empirical results reflect certain scientific research system characteristics and verify the effectiveness of the method.
